Actually bro, this can be seen in two different lights.
On one hand, the mark difference between Islam and many other religions is that Islam Believes that Allah is not "everywhere", He is on his throne above all of creation. He is above us. This is evident in many aayat eg. Surah Taa Haa(20) aayah 4
"The Merciful (i.e. Allah) is established on his throne"
The aayah quoted above;
…for Allah did indeed help him, when the Unbelievers drove him out: he had no more than one companion; they two were in the cave, and he said to his companion, "Have no fear, for Allah is with us": Qur’an 9:40
refers to (if i am not mistaken) the Hijrah, when Abu Bakr and the Holy Prophet were in the cave together.
It does not literally mean, physically here with us, but he is with us in this situation or he is mindful of us etc...

It kinda sounds like the pope made Allah sound "Far Away" from us and sooo disconnected. this is clearly contradicted by the aayah you quoted..
